3d-accelerated warning or error?

When I select 3d-accelerated mode, and watch a show, I get a warning telling me it may adversely affect something and I should go change it back to overlay mode. I bypassed the warning and said not to show it again, but the question is:

does that mean my video card is not really handling it as it should?

I am running two nVidia GeForce 7600GS cards in SLI mode. I would think these cards could handle it just fine, but I do not see an improvement running in 3D mode, in fact, it might be worse. I am not sure.
