iTunes and Quality Folder Management

I am using BeyondTV to record MPEG2 to my PC for viewing around the house, I also create MPEG4 for syncing with iTunes and watching from the road, and I also create small WMV for viewing on my mobile device.

The WMV, I can tell BTV to put in a separate folder, but I can't tell BTV to put all iTunes stuff (the xml feeds and the content) in a separate folder. This is a problem with BTV because, when looking at recorded content on my television, I see three versions of each show. I can view by folder, but that only eliminates the WMVs as the MPEG2 and MPEG4 are in the same folder. I wish I could find a way to make the MPEG4 go to its on folder and I wish I could tell the viewscape to only include MPEG2 in the "View By Series" view.

Any ideas?
